the reason it went though the floor is because you reset the computer. That resets the factory Air/Fuel trim settings. The computer needs to relearn what are the proper settings for your truck now. It takes up to 50 start-up cycles for it to do this.
note that in this sense a start-up cycle = full engine warmup (usually about 20-30 minutes of driving).

No, I have it in only 2wd on the road cuz the roads arent bad. At first I thought it might be my 4wd but its not cuz I just replaced it a few months ago... so I'm thinkin possibly my u-joints?

Over the past few weeks, my lights have been too dim for comfort because the voltage has been low. Not so low that it's harmful to the battery, but low enough to be annoying. It seems to sit around 12 volts instead of up by 14, like I feel it should be. I work at Batteries Plus and have the ability to check my charging system, but that has brought up no red flags. So my question is: where do I start? It's an 89, I know it's all old, but the previous owner claimed it was a newer, lower mileage motor, so one would assume that the alternator would be newer as well. So do I start/go straight to the ECU(voltage regulator)? Or start with the alternator anyway? The more I work on it, the less I begin to think of the shop that did the swap. I want the proper solution, and I want my headlights to actually serve their function again.

Noob question, for a guy looking for a cherokee for a daily driver, and minor mods for light wheeling :
How common is the dana 35 ( with or without abs ) ? I know that a 8.25 is the better rear end, but are they hard to find in a factory original 97-01 cherokee, because most newer cherokee's have abs brakes ?
I plan on giving my cherokee a 3 inch lift, and 30's or 31's..... Will a dana 35 handle that ? If I can't find myself a xj with a 8.25.
If a dana 35 cant handle a 3" lift with 31's, then I will make sure that I strictly look for a cherokee with a 8.25 rear end....but if a D35 can handle it, then I won't worry if I get a cherokee with it.

However, a D35 will be fine turning 30" or 31" rubbers with light wheeling. It's when you get larger tires, steel rims, in there that stuff starts to break. If you wanted to run 33s or 35s on some Soft 8s with a lunchbox locker I'd say stay away. But if this is more a "go screw around in the woods" weekend warrior you shouldn't see an issue. Remember to always bring spares!

I'm going to be swapping axles soon and while I'm at it, replacing the differential/gear oil.
What do you put in there to replace the old gear oil? Any good aftermarket oil?

Check the battery ground, and then follow the bulb ground to wherever it may ground to the frame, and clean that up? Or is it simpler even than that?
