Hello I am looking into putting this lift on my jeep

You likely will not need a SYE kit with your 98 with the 4.5" lift. The kit contains a Transfer Case crossmember drop kit, so you should be fine with just that (no vibes) as long as you set the pinion shim angle right

first of all, based on your questions, I STRONGLY advise you have a professional gear shop change out your gears for you. It is a very precise process, and requires specialized tools (experience helps too). You do NOT want to mess this up.
Secondly, both sets of gears (front AND rear axles) must match, and therefore must be changed at the same time. Additionally the d30's carrier may also need to be swapped out if your jeep has 3.55 gears currently.
Based on you having the v6 with a 5 speed, I assume you already have 4.10 gears....so do you really need to upgrade?
Quadretec as well as many other jeep sites have R&P sets for sale. Do a search.

Mine was actually missing in my 95 when I got it, so I got one from the JY for 5 bucks, but I saw a link somewhere on this forum that was for a place that sells them for 10 bucks plus shipping. Try looking around some more for a "vacuum reservoir"...

I have horrid grey flares on my PGF green xj, was thinking of taking them off, scrubbing them down with a brillo and painting them with 2 coats of dupilcolor bumper paint, does that sound like a good idea??? would the paint last long??

Basically you still want to aim for the green square. The overdrive at highway speeds will send you more toward the yellow (economy), then more toward the red (power) when it down shifts for you to pass someone.
Replace the flares with an OE replacement or aftermarket, can't go wrong there.
