I have been looking to do this in my jeep. I run a 00 4 door however I have cone across ideas that people on here have done and I have thought about doing. Here is done saved links that you may be able to use to help you.
Rear cargo storage panel
Rear storage drawer
Here is a useful 2 pages of ideas no specifics
Those are for 4 doors however with a little modification I'm sure you can come up with something similar.I personally like the rack that goes in the interior rear area. And I will find those links soon I never put titles to my links plus doing a little googling with the cherokee site I found these
I really like what he did
Cargo rack rear
I had at one point in time a tool box from harbor freight in my rear to hold my endless amounts of tools this one but remove the bottom section opening the top was a little difficult but I managed. With rear seat down my jeep became a black hole for tools, clothes, parts etc.
molle storage for various places in jeep. Very cool in my opinion.
These links I got fromthis great thread
Storage deck
Another
Another thread with some pictures
Those are some of my favorites hope this helps!

I just built a rack and bolted it to the floor. Throw all the heavy stuff under it so it doesn't bounce out and hit my kiddo (winch/tools/compressor/etc.) Has held up great and having two layers really lets you put way more in there. Strong enough to hold 2 adults standing on it.

Made this out of MDF, which is super cheap, couple years ago. I can fit tons of stuff in there and its completely out of sight. I did use the ones W91 posted as inspiration.
