Could be a bad door jamb switch and a timer relay.

The door jam switch works fine I think. It happens when I open any door. The clicking is coming from behind glove box, what relays are back there?

Does it have the anti-theft system?

i think it has anti theft, if the battery is disconnected then reconnected, the headlights will flash, and i have to put the key in drivers door lock and unlock it to start the car. The car starts and runs fine, the only other problems are two dtc's 23 and 32 I found the evap code I think and I will be replacing the incoming air temp sensor in a few weeks.

well after months of not having time I finally had time to continue, the relay that is clicking is located under the bottom of the glove box. I open the glove box, remove 4 screws along the bottom, and pull the floor of the glovebox out. There are 8 relays the one which is clicking is at the bottom right. when I pull the relay the clicking stops. I replaced the relay no change. Can anyone tell me what circuit this relay belongs to, what its function is, and maybe what my next step is?

The relay is the illuminated entry relay. I assume it controls the entry lights. I just started unplugging stuff until it stopped and found that the 3/4 inch black dome on the overhead console was triggering the relay. I unplugged it which I believe is the keyless entry receiver, and the relay stopped engaging. I have put everything back together, but left the keyless entry receiver unplugged. There is no clicking anymore and everything is acting normal. My final question on this subject is: What is this black dome and what will i loose by leaving it unplugged?

I'd say you'd only lose the key-less entry but I may be wrong. Look through here if you want and it should tell you. It's ZJ wiring diagrams. Go down to the index and find what you want. Jeep Wiring diagrams
