I had no problem with mine, but it will pop the roof in and out when I hit bumps. Makes noise, and I guess it could weaken it over time.

You could move the cross members really close together and throw the tire on those to save your roof as well.

I don't recall hitting a puddle, it hasn't rained here in a while. But if I take my wheels off should I see obvious deformities to the rotors if so?

Rotors can be badly warped without being visible. It doesn't take much to acres them up. I would at least take off the wheel and check for debris.
