Default use gutter mounts

the yakima rack is a great base for any basket or rack, there are many accesories. the gutter mounts/crossbars/fairing run around 300 bucks, but well worth it.
the gobi rack mounts the same way(gutter), but with six points rather than the 4 with yakima. that one runs 1700 bucks with the ladder.
im selling the yakima set if you are interested.

I'd like to see your end solution, I am headed down the same road. I like the idea of the gutter mounts.

Gutter mount is definitely the way to go... and like one other guy said earlier, and depending on your rack size, put at least three on each side; I'm thinking 8 total for mine but I plane to make a stout one that is the entire length of the roof.

JCRoffroad.com has some pretty cool ones...
