Rear end whining

Old fart with a wrench
IMO, pull the rear cover and inspect the gear wear pattern, backlash, and bearing condition. If everything looks fine and there is no metal in the lube, drive it and ignore the whine.

Did you check the pinion and carrier bearings for play? That can also cause the whining, or a roar if it gets worse.
And Welcome to CF. Post some pics of that 5-spd ZJ when you can in an Intro thread.

Sounds like its been run hot and scalded ring and pinion. Check pinion for bluish marks on teeth of gears. if that is the case the gears are scalded. You might get a lot of miles if that is all that is wrong but if you do a lot of off road, then you will probably get stranded with a locked rearend.
