With 2" of lift (shackles and coil spacers) can you use stock shocks?

Negative it's better to get matching shocks

Can anyone tell me what the difference is between the 2001 60th anniversary edition and the millenium edition?

Not the alternator. The truck will still run fine for a while when the alternator dies (ask me how i know ).

If it died, you either blew a fuse somewhere, or more likely the battery cables and/or ground straps are not connected well. Clean up the posts/terminals and the ground points and try again.

If no dice get out your multimeter and test for continuity to pinpoint the culprit.

The way he described it sounds like he drove it til the battery went but the rig wouldn't stall from a bad alternator would it? Only lose the electrics.

The 60th edition (2001) is basically a Sport model with upgraded body molding/cladding (same color as the paint), upgraded wheels, a "special" pattern on the seats, 60th badges on the exterior, and floor mats that have the 60th emblem on them. They only came in silver or black.

No such thing as a Millennium Edition. However there was a "Freedom" edition in 2000 that had 16" Silverstar wheels, Chrome Grill and Headlight Bezels, Flat black painted front and rear bumpers, No black side molding like is found on Sports.
Textured black bumper end caps, Textured black Fender Flares, Factory CD/Tape combination radio.

He would have definitely noticed the battery depleting if the alternator went bad (never mine the idiot lights that would light up). The PCM starts shutting off electronics to conserve power way before the engine would die - it's extremely hard to miss.
