I've got a 2000 XJ that needed repainted, so naturally I went with bed liner. To do my prep work I had to remove a rubber seal that goes around the windshield and rear glass. I have looked all over the internet and can't find replacement rubbers for the life of me. Anyone have any idea where to get some? The gap around the window originally had a rubber seal, but it was in pretty bad shape so there's no way to reuse it

No Mopar ones I can find and it appears nobody makes a aftermarket one.
But you are not getting the front one on anyway. It wraps around the glass. Pretty sure the it is placed around the glass then laid in all in one piece after you lay down a bead of gunk.
I think the back operates the same. So if so you will have the same problem.
Guessing you could get creative some with some universal molding just laying it on top.

When I had my front windshield replaced about 16 years ago, they cut the original off all the way around, pulled the windshield, laid down a bead black urethane (iirc) sealer, installed the glass, and stuck the outward side of the gasket back in. Seems to be holding up well as I can tell.

Well I know for a fact that the factory front one wraps around the glass. Sounds like the installer got creative with the molding on the front window.

I think the set up for the front window is different then '97 and up.
Almost positive the back window is.
97+ I just replaced the front last year and yes 100% positive the rubber wraps around the glass and has to be laid back in. Just make sure you take it to a good glass place bc they have to remove the original glass and there is always a chance of breaking it, in which case you will have to purchase a new window.

I have done front and rears
the front gasket is as described, it is placed around the screen and laid on a bead of urethane
In my case, some previous owner had done as someone above said, that is just reuse the front face of the old seal, and stick the glass to the bead...this was leaking
to cut the bead, a good thing is a steel wound guitar string, like an E bass,~ 0.40" OD..poke it through the corners then using leather gloves,
drag it round to cut the bead. Its hard work, but wont break the glass..an XJ front glass is cheap as dirt anyway ~$100
for the rear, the glass is R&R with no sealant..use a thin tough cord between the seal and glass, lube it and the glass will come out easy, then just pull the seal if needed.
I obtained a new front seal, but re-used the rear, it was in good condition
@ the OP, your vehicle will be almost invisible on the road in that color. I would never drive it without lights on

That is exactly right. I watched it done to my XJ a few months ago, and I don't see any way you could get a new seal in there any other way.
The good news is, it's not hard to do yourself. Take out the windshield, clean things up, and put it back in with the new moulding.
I wish I paid more attention to the hatch window.
When I swapped over to privacy glass in my '00 I did the rear doors and the cargo area glass.
I had my glass guy do the hatch glass.
I did not think much about it at the time but he told me I had to source the molding.
Which I did. Just went and saw my guys at the Jeep Dealership and they ordered one for me.
I never really looked at it. Just gave it to my guy, he came to the store, and did it in the parking lot.
So about a month ago some posts they can't find the molding.
Thinking I just bought one started poking around and could not either.
Even talked to the guys at the Dealership and they said there was not one available anywhere.
Turns out I bought it longer ago then I thought when I checked my files. In 2017.
And since nobody seems to make an aftermarket one for the rear I wonder what you are supposed to do.
So does it wrap around like the front?
Or is it just laid on top in the channel?
Thinking if it is the second going to have to use some sort of universal one.
