Also a good rule of thumb is...
what ever gauge power you run your system with use that same gauge wire to run your grounds with if not even one step up in gauge size.
Also you want your power and grounds to be as short as possible.
if you are running an amp your ground should NEVER be longer than 18" and i feel that anything longer than 10" is to long for a ground.
also you need to take sand paper and bring your grounds to bare metal so they get a good contact. A painted surface can not conduct a good ground. I use nail polish or the little 3oz cans of touch of paint to paint back over the ground connection to prevent rust(and a little dielectric grease)
Just like xj_maniac_newb i instal sound systems professionally during college to help keep the cash flow up and going.
The biggest mistake is always improper gauge size as well to long of a ground or not a good contact.
If it is only happening with the engine on i am positive that is it.
Check your battery grounds too.
if you are still running the whimpy 10 ga ground wire off the battery to the fender upgrade it via a braided grounding strap or a piece of atleast 4ga.

alright well once he gets the jeep and does a once over let us know what he came up with for why it is having interference.
Also for 2 batteries i hope you are running an isolator and an upgraded alt....
where is your second battery located? and what type?
If it is inside the vehicle i recommend a sealed battery and preferably the Kenetik batteries for car audio. they may seem pricy but you have no idea how much they help a system produce clean sounding audio

Also, depending on how many watts your system draws 4ga might not be enough to get the full capacity out of your system. Professional instal or not 4ga is mainly used because it is very cheap as well as it is what comes in most "amp instal kits" so it makes the instal quick and easy....
i run 0 ga to my amps and grounds. and my battery has 2/0 for all of the power supply.
