Just reinstalled everything and it sounds great, well like a 15 year old jeep should sound, thanks for all the help everyone. I hope this helps someone in the future

Recommendation from personal experience, if you replace the water pump also replace the heater control valve with a MOPAR part. The increased pressure from the new water pump will blow the heater control valve.

Yes the water pump was causing the noise. It was not overheating, it was just about to throw the bearing
