I Totally Agree. You'll see it a lot after Crusier's posts. 
You might ask them which head they are using in their rebuilds. Most are OK, just a few years that had issues. You can tell by the markings.
I believe 0331 is the bad casting mark.

A local machine shop says they can sell me a reman short block for 1200 or a long block for 2000. If I go the short block route, it'll save me a grand... A guy I know recommended this place, but I still don't know if I should save money, or just go with ATK.

That's a good start, but how does he know? And how many people agree with him?
If the shop has a good reputation that you can verify, that's not a bad way to go at all. In fact, a local shop with a good reputation would be my first choice for something like that.
You might even get that upgraded cam out of the deal...
(But I'm not sure that's a good idea....)

He's a neighbor I've known all my life, his daughter in law got a motor from this shop a while back in her jeep. He's rebuilt several engines himself and has been doing car stuff since I've known him, so I trust his opinions.
I don't know much else about their work, but they seem pretty good from what I can tell from their website and from talking to the guy on the phone. Other than that, I'm not sure what to do.
I'm also wondering if I should go with the long block for 2 grand, just so I can get a 3 year warranty, versus the short for 1200 and only a six month warranty... Not sure the best route to take. Should I worry about the warranty?

A well earned good name is your best warranty, IMO. If a good shop builds an engine, it will far outlast a 6 month warranty.
