Right now, my 2001 xj is stock with 30x9.5 tires and stock wheels. It rubs when I go over dips and speed bumps so I'm planning on getting a 2 inch lift for it. Once I have the lift, I wanted to get new wheels which are 15x7 but have a 3.75 backspacing. Since the backspacing is going to push the tires out a little, will this cause the tires to rub on the fenders?

That rubbing is a function of no lift with those 30" tires. By mounting that same tire on a 1" wider wheel you will reduce the effective OD of the tire by a slight amount. You also gain some driving stability as the tire sidewall is spread out on the wider wheel. Given a choice, I will always pick the wider wheel provided it has a workable back space. I'm currently running that same Quadratec wheel in 16x8 with 4.5" BS and I could not be more pleased with the fit. With 30" tires you will need to go with a 3" lift and you will continue to have rubbing issues until you install the lift.
