I always thought that swapping was a terrible idea but my buddy's girlfriend's dad did a auto>manual swap in 12 hours.
They had a donor vehicle and didn't do anything to make it work right. No reverse lights, CEL is on, and the key cannot be removed from the ignition, but it works great. He is one of those guys that can make ANYTHING work.

There was a guy that was 4wheeling with us one time that had a 5 speed and after him working his clutch for over 8 hours in the woods he finally gave out and let the passenger drive because his leg was cramping from all the clutching. Its also a pain in the butt to climb over rocks and such with a clutch, just something to think about if you off road a lot.

This is the most detailed writeup I've seen on the subject. I did the swap with my 98 (might be a little different than doing it on a 91), but I had another 98 right next to me as a parts vehicle. It took me about 3 days with some help from a friend and I'd never pulled a trans before. So yes it is very do-able. But definitely think hard about the pros and cons of each trans and what sort of driving you do before you jump into it.

Wheeling in a 5 speed isn't difficult its just more of a challenge. My current Jeep is the first xj I've owned that was a manual and I love wheeling it. If I was just getting started with very little off road experience I would want an auto because you have to many other variables to worry about.

Not true for all of us. Driving in traffic with a six speed made me love it even more. Just sit in neutral, to creep up you clutch in, slide it in gear, slip the clutch, pop it back in neutral. Way, way easier on your legs/ankles than going the distance from brake to accelerator for me. And that's in Virginia!
