WMS = wheel mounting surface its the face the rim actually sits on.

12.5" wide tires will fit in a 15x8 wheel correct?

yes adjustable trackbar, and either new longer brake lines or move the mount down.

As far as driveline - the front you don't need to worry about. For the rear you may not need anything at all. Do you plan on installing a SYE at the same time? If not may want to pick up a cheap transfer case drop kit to install just in case you get vibes.

Really handn't planned on the SYE. Will if I have to though. How does the transfer case drop work exactly? Obviously is lowers the case but how? Does it change the height of the mounts? Wouldn't that put additional strain of the motor mounts? What am I missing?

So I have a 2000 XJ with a 3 inch lift. I'm wondering can i put 0.75 coil spacers and shackles on without needing an sye kit? I already have t case drop kit.

They usually lower it by 1". Spacers are put between the cross member and the frame and longer bolts are provided. Simple in idea, can be a major pain to do cause of rust.
