99+ intake on my 91.
I am rebuilding a 91 4.0 and am thinking about putitng a stroker kit in it. I have read a couple times that the 99+ intakes are better for this because of better air flow. I was wondering if the i should even bother trying to find a 99+ intake or not. does it make that much of a difference and will it fit on my 91 HO head?

Yes, it will fit. Is it worth it? Well... on a stock engine, not really. On dyno tests it was shown to make marginally more HP (5 or 10?) somewhere in the 4500 RPM area. I don't know about you but my Jeep rarely spins over 3K.
As for a stroker I imagine every little bit works together better. People have done this mod with theirs but I'm not sure if any of them did it after the fact, and thereby would be able to tell you if it matters.
There's a lot of hoopla about "OMG INTERNAL VOLUME" which really only matters to carbureted engines.

with a stroker id highly recommend it more displacment=more need for air.
a 99 intake will be worth it for a stroker. but for a stock engine, meh i've had one laying around for a while, not too motivated to install it since i wanna do a 5.3 anyway
