What do you mean by the brakes "won't work". Is the pedal too hard? Too soft? Missing? What year Cherokee?

Possibly a stupid question but after replacing the master cylinder did you refill with brake fluid and bleed the lines?

Is there a puddle of brake fluid anywhere?

Yes I bled the lines and there's no puddle of brake fluid anywhere.

Rear brakes properly adjusted? Make sure there are no leaks.

Have you done a full inspection? All lines good, no bulging on rubber hoses? Do you have ABS? Wheel cylinders ok? Did you bench bleed the master? How's the booster? Main causes of pedal all the way to the floor are a hydraulic leak, bypassing in the master cylinder, and bad brake booster, it can also be an internal fault in the ABS, and may not be readily seen...two and three word descriptions aren't gonna help you much. Help us help you.
