I had a water problem also. I found water under the carpeting front and back passenger side. My problem was the AC drain. The water flows back to the firewall along the drain and seeps in thru the firewall hole for the AC drain. The foam sealant around the drain was breaking down. I had a lot of standing water under the carpet and more in the carpet itself. Took over a week for it to air dry.

I added a hose to the AC drain so it would drain down and no more problems.

If you think it could be a leak somewhere, try this: Put a shop vac blowing air in thru a window. A stocking hose can act as an air filter. Seal the window opening good. Close all vents and windows and turn vac on. Now put a thick soapy water mix around all suspect areas and look for air bubbles.

@ drakan1908 - Both passenger front and passenger read door seals look good. They're doesn't seem to be any discoloration of the metal where the seals are from water leaking down over time, and the wiring along the passenger rocker panel area looks good too.

@ ET JEEP - I will try this today. With the seats being out, I will have to seal around the bolt holes, otherwise I may get a false positive with your test.

So I now have nothing left in the Jeep. There was a tonne of water damage. Rust and mold! The carpet is soaked on the passenger side, from front to back, and the water is sandwiched between the underlay and the carpet proper. I also have two rust holes (now. I got a little overzealous scraping the rust) by the outside rear seat mounts. I still have no idea where the water is physically dripping from, but I see that the external AC drain is working properly (see pictures).

So, in picture 3, is the round 'thingy' what I need to drill through in order to clear debris with a coat hanger?

It could well be your AC drain that is the problem. Just because it is clear and draining, don't rule it out. What happens is that water seeps out and runs back, along the bottom, to the firewall. It then seeps in thru the firewall. Check the foam around the AC drain at the firewall. Put a hose on the drain so it drains down and not horizontal.

Your AC drain is easy access. Mine was sealed in the Jeep frame rail. I had to cut an opening in the steel rail to get access.

Thanks ET JEEP. Checked the foam and it's dry. I'm gonna put the drain extender on today. Have an appointment with the body shop for Tuesday to do some floor pan repair (the rusted area by the front drive and pass. seat mounts are a little worse than I thought). Also, I noticed that the water is dripping from behind the glovebox. Looks like there is a bad gasket/seal on the upper part of the condenser box...? I will have to finish disassembling the dash in order to better access this. Will post a pic when I find out.

Last time I had a wet floor in one of my cars it turned out to be a bad heater core. It was a 91 Ford Escort it was a real pain the rear end to replace.

So. I have had the Jeep stripped on the inside for 5 days now, and have been driving it as usual. Today, FINALLY, we had rain (a tonne of it!). I have now definitively found out where the leak is coming from. The window in the 'trunk' on the passenger side is leaking at the bottom, forward corner. The water then runs down the rear wheel well, and pools in the rear passenger foot well. When there is enough water there, it spills over the rear to forward floor pan seal, and floods the front floor board as well. Thus, the soaking wet carpet. Thus, the difficulty finding any leaks @ or around the AC/heater core areas.

Took awhile, and sucked to have to gut the interior, but, there it is.
