So I've had the leaking AC problem that's so common. I ended up taking out my carpet and insulation because it was so soaked. I took an air torch and sprayed out the exit port in the engine bay. Also stuck a allen key in there and rammed it really good to clear out any debris. and finally I took silicon and made sure it was sealed and not leaking back in from the outside edges. THEN i noticed these bubbles in the floor board liner, and if I pop them, there is water in them. Anyone come across this? Does this mean my water has been coming in from some other way?

That ain't good. I suggest you get busy with a heat gun and a scraper. You need to get every bit of that sound deadener out of there. Strip it down to bare metal so you can properly assess how bad the rust damage is there.
Do not make the mistake of thinking you can just pop the bubbles and get the water out that way. The bubbles of water are the symptom. You need to get down to the root cause.
