New member, Old Grand Cherokee questions

Hello all!
I just joined this forum and having a bit of trouble finding a checklist thread my particular Jeep.

I inherited a 1993 Grand Cherokee Laredo, 2WD with a 4.0 six and auto tranny. It's got amlost no rust (I'm in the southeast) and 175,000 on the clock but it's been parked for a couple of years.
As it's been well used but not pampered, this will be an around town beater for me to be driven maybe once a week.

It starts, runs, drives and stops, but it has a couple of issues - listed below.

What I've done so far:
1) new tires
2) replaced front rotors, calipers and pads, brake fluid and bled brakes.
3) replaced worn timing chain/sprockets
4) replaced water pump
5) drained very smelly Trans fluid (dropped pan) and refilled with fresh ATF+4
6) changed oil/filter
7) replaced air filter
8) new spark plugs/wires
9) put fresh gas in tank (didn't drain the tank because it only had about a gallon it it)
10) new battery

What it's doing wrong:
1) Cranks over fine and idles fine but takes a little longer than normal to fire off.
2) When I put it in drive or reverse it runs rough for a few seconds (shudders, like starting off in second gear in a car with a manual trans). After a few seconds it smoothes out and drives fine.
3) tranny slips a bit in first.

Questions:
Where should I start looking for the sources of the problems I listed?
What else should I do to make it roadworthy?

Any advice would be greatly appreciated.
