Yes, put a new pilot bearing in if you are gonna use one. don't try to reuse an old one. The easiest way I have seen to remove a pilot bearing is to fill the end of the crank with grease then find a solid bar that slides into the pilot bearing hole snug but not tight and tap the bar with the hammer.
The bar compresses the grease which slides the pilot bearing out pretty easily. There are a ton of videos on youtube of it being done.
Also to swap from a flex to a flywheel is as simple as removing the bolts from the flexplate and bolting the flywheel onto the engine or vice versa. Remember to use the correct bolts though the flywheel bolts are longer then the flexplate bolts.
