I can tell you it would up your compression ratio a tad. I doubt there would be much point, if any. Maybe some. My Jeep has a dimple in the header pipe where it curves rearward. I hear eliminating that and going to a larger throttle body can make a difference. Also I feel like I have more power with the 4 hole injectors. I'm not really sure if that's just "throttle response". She takes right off in any case!
Im in the middle of a head swap and I was thinking of thugs to do to the new head before I put it in. I have heard that shaving .010" would help. I don't wanna port and polish cause I hear mixed reports that it could reduce my low end torque

I'm no expert but I've built a few "built" engines. Not always but normally you can't just do 1 thing and expect to get a change. There are exceptions but in this case I agree with Flintstone, likely no increase and you could end up with detonation from the higher compression. Unless you're shaving the head to fix something like a warp (unlikely) then I wouldn't waste your time.

Assuming no bottom end or cam work I'd say making it breath better would be a good option. If you really want to, porting, valves, intake, throttle body, header, exhaust (did I missing anything?). Doing just one will likely produce minimal gains. I still wouldn't waste time shaving it.

There is. First off, don't listen to the people who tell you that you'll lose bottom end. Bunk!! Just match the head intake ports to the gasket and the intake manifold ports to the gasket. I've done this twice with excellent results.

I've never done it, but smoothing the insides of anywhere ain't gonna hurt anything. (assuming all traces of whatever you port and polish with are cleaned well). Like I said, I've never bothered, but if my intake (and all), was nice and smooth it wouldn't bother me a bit!

If you mill the head it will rase compression. i do this on my honda and port and polish the head as well with port matched intake and exhaust manifolds. better flow in and out. it will not make it run cooler what so ever but you can see a good tq and hp gain. ive never done it on a jeep 4.0 but im sure if i had to pull the head one day i would.
