Possible jeep transmission issue? Maybe?

That's where I'd start. That thing really hates water, lol.
After that check the connectors for the transmission solenoids and speed sensor as well as the associated wiring. You're looking for missing insulation, loose connectors or other places where water could've gotten in..
The transmission will shift manually with the solenoids disconnected or dead, FWIW. Just no 2'nd gear or O/D. Shifting fine manually isn't a valid test of the electronics.
