Have you checked the secondary fan to see if it even works? The electric fan (front wheel drive car) on my wife's Ford Escort that she had years ago would come on no matter how hot the car ran. I checked and sure enough the far was dead. I just unhooked the leads and applied 12 volts to it. Had the fan worked, that would have driven it. But the fan didn't do anything.
Bought a brand new one for $18. Installed it in a few minutes and problem solved.

The switch that drives the aux. fan, that could be bad I believe, is the one there on the upper waterneck/T-stat housing. There is a relay for the aux. fan in the box over on the passenger side fenderwell. There are actually 3-4 relays in there that are all the same. You can swap them around to see if a different relay brings your fan back to life.

Verifying the fan itself good by hooking it directly to the battery was very smart troubleshooting.
