Crank to flywheel? to TC alignment?

Crank to flywheel? to TC alignment?
About to install engine after overhual. I did not mark the positions in relation to each other. Is there a certain alignment for timing issues or does it not matter? I will be installing engine with trans already mounted. The fly to TC has 4 bolts. Crank to fly has 6.
