Auto vs. manual ECU capabilities

Default Auto vs. manual ECU capabilities

I Have just successfully had an ax-15 swap done on my 96 XJ, and am looking for a Computer from a 96 that came with a manual tranny. I was told a few different things and I'd like to get some clarification.

I was told that in 96 due to OBDII the computer is VIN locked so if I used the proper computer, I'd fail inspection. and in NJ, they can be picky.
Is that true?
Also my jeep has cruise control and I've never seen a manual cherokee before with cruise control, and I'm guessing is was never an option with the ax-15 (if anyone has one I'd love to see...) so if I throw in the manual computer, will I still have cruise control?

Could I have the auto computer "re-flashed" to the manual firmware image?

Any opinions, insight, and help would be appreciated.
