Default 2000 XJ junction box question.

My 2000 XJ has rusted wheel well flares and water got into the rear cargo area and shorted out my tail light harnesses. My question has to do with the hazard to the junction box. Is the wiring isolated from the front fender area or should I take it apart and make sure there's no water getting into that area. I didn't have this problem until I put 8" wheels on it! I've been working on this since just after Christmas outside in the cold and my fingers lose their fine motor skills below 35*. I caught the driver's side before it caught fire, but the passenger's side caught fire and all I had left was a handful of burnt wires! There's a fist size hole in the rear part of the fender liner on that side. I just crammed an old shipping pad down into the rear quarter until it gets warm enough to fix it right. All that's left to do now is splice 4 wires for the tail light.

This is supposed to be my back-up vehicle and it's been sitting for almost 3 months!
