Default Custom Chassis Harness

Not sure if this counts as aftermarket electrical. My 2001 Jeep Cherokee is undergoing a rebuild after being hit by a redlight runner. I'm LS swapping my jeep and while swapping the drivetrain I plan to rewire the vehicle. Do the lights and heater go through the ecu and would I have to make new harnesses or can I simply isolate the light wiring and heater wiring by itself? I've swapped to manual mirrors and windows so no longer need wires in my doors.
