I am going to be building a box that will stretch from wheel well to wheel well right behind the back seat. It'll extend back 2 or 3 inches and hug the back of the seat.
My question is what is the best way to secure it so it doesn't bounce around or get stolen? Right now I'm thinking a couple bolt-head screws through each fender from the outside in. How have some of you guys done it?

If its a ported box then i'd recommend you give it a little bit of space between the seat and the box (about 2 inches or so) for the best sound and clarity, but only if you're aiming the subs at the rear seat. I would run a strap from one side of the fender well to the other and use large bolts with washers, otherwise it'll just bend it or pull right through on a hard bump.
That said, we used a ratchet strap on my buddys box for his 15s and it worked great for the year he had it.

I've had a few different boxes in my jeep, and i tried them each in different positions in the rear. I found the best overall sound from both the ported and seal boxes i had came from either aiming the subs straight up, or aiming them towards the rear seats. The larger ported boxes seemed to give a better and deeper sound when aimed at the seats, but just slightly. The sealed boxes however seemed to give about the same sound when aimed straight up or at the seat. Aimed at the hatch the sealed box gave a less deeper bass while the sealed box didnt give all that much of a change of sound.
You can basically aim it about anywhere and it'll sound good if its a sealed box. I'd screw it through the fender well as you said but use at least 4. Just make sure to seal the screwhole with some silicone or something to keep you jeep from smelling like moldy carpet.

Keep it smart, keep it simple. What I did was run 4 bolts through to bottom of jeep, then fastened them inside the box with sheet metal. Use rubber washers on underside. Either down fire, or up fire the sub, less deflection to fight, and more efficient. Plus, downfiring is a lot more difficult to steal and see

I like the idea he mentioned. Going in through the wheel wells from the outside. If your making the box from wheel well to wheel well then that should work fine. You could drill holes in the box and uses nuts on the inside instead of just screwing into the box. Also use large washers. That's probably what I would to.

Just make sure to make those holes water tight, it'd use one a washer on top of a thin-ish rubber washer on the inside of the box and the same on the outside + some silicone and paint to keep the rust devil away.
