I don't recall if it's possible to get some clicks when NSS goes, but hey, it's free and easy to test. Especially if all the wiring has been refreshed and the starter seems to bench test OK.
Jump the black and black/yellow wires (use a paper clip in the socket in the engine side of the harness, image for reference).

I'll check this out before I go buy the starter this afternoon.... The wiring in this is a mess because the PO did an auto to manual swap so there's a few plugs that aren't plugged in, just dangling but it always started before and still starts when it's cold so I know he at least plugged in what's supposed to be plugged in lol
Wait.... Nevermind. NSS, neutral safety switch... Now I understand. It doesn't have one.

Maybe the OP spliced as shown above. Do you recall if it would start in gear? Seems to me if you can jump the starter it's OK, and some jerry-rigged wiring may be the culprit.

Yes it would start in gear. I don't see how wiring would be good to start the truck when it's stone cold but would fail when it's hot. That's the part that has me hung up. I'm going to wire in a cheater switch real quick and see if it'll start off that. Either way I think the starter solenoid is the problem
And when I say in gear I mean clutch engaged engine starts and you're moving. My question is is PCM looking for an NSS or a Clutch Position Switch, is a CPS there or do you have a poor bypass splice.
