New intake delayed throttle response

New intake delayed throttle response
So i just replaced my AFE stage 2 cold air intake with the thor cowl intake on my 98 and it runs good. I then replaced the stock intake with the AFE on my 01... i was expecting the throttle response to improve, but now it bogs down for a few seconds when i accelerate then takes off. Any ideas what could be causing this? I tried resetting the computer. Thanks Guys!
