Need more power!
How much money and time and effort do you want to spend?
Or you could try a 62mm TB, Volant CAI, 2.5" cat back exhaust, ECU tune by ChrisTuned, Yella Terra 1.7 roller rocker arms, ?703 injectors.

^ agreed! gears will help alot, but I could believe the difference injectors made! and its a 60 dollar upgrade. do that first with a cotton/oil charged airfilter with the airbox mod. make sure the ignition is tip top. I muffler helps too, and the 'dent' removed in the downpipe. Self port the TB. 99+ intake helped my torque feel but nothing for mpgs like rumored

For the axle swap you'll need a jack and jack stands, a good wrench/ratchet set, and that will just about do it. Like everyone has said, it's fairly straightforward. Take pictures beforehand so you know where everything goes lol. For the rear it's easier, you just take off the u-bolts, disconnect the shocks, disconnect your brake and e-brake lines and disconnect the driveshaft. The front involves more work, dealing with the coils and all of the steering components but it's still just reversing your steps. The most annoying parts will be dealing with rust and bleeding your brakes.
The only thing to consider is will 31 be the biggest tire you'll ever run? If 33s are in your future or even 32s you might want to look for 3.73s or 4.10s because it's smartest and cost effective to only go through this process once.

I'd say no. Huge majority of the axles around are going to be 3.55. I'd argue that there are probably more 3.07s and maybe even more 4.10s than 3.73s lol. But what do I know, I don't own a junk yard lol.

You said you're not on the highway a lot so it wouldn't hurt. I have 31s and I'm going to 4.10s (I also have a 5 speed) but I plan on getting 33s once these go bald. You can find 4.10s in 4 cylinder XJs and most of the yards around me have owners who know their **** and can tell you what they have over the phone so you don't have to go on a wild goose chase.

Going too much with the gears will just move your gear selection. Instead of using first you will use 2nd, etc. When in 5th it will be like you are in 4th.
That doesn't help much or is what you want.
