I have a Comanche that i completely late model swapped. It was a PIA but it is pretty sweet! All i have left to do is body work. I recently picked up an AX15, NP231, pedal assembly, driveshafts, and cross member out of a 1992 comanche to swap to manual transmission. My question is will my 1998 t-case work on the 1992 tranny, or are the splines different? I could use the 92 t-case, but the speed sensors are different. Use the 92 input shaft in my 98 t-case?

I asked over on comanche club, but i didn't get much help. They are very knowledgeable about comanche's, but i felt this was more an XJ question.

What about flywheel and pilot bearing? Ive heard that the pilot bearing was changed early on, will i need to order parts for the 1998 engine or the 1992 tranny?

The transfer case should work, just make sure the spline count is the same. Crank pilot bearings changed around 1990 from what I understand, h.o vs. non h.o. I have a 90 block with a 91 ax15 and 97 np231, only major issue I ran into was the crank pilot bearing. Ended up using a bushing out of a v8 cj to make it work.
As far as hooking up your speedo, are you running 92 or 98 wiring? One is wire sent the other is cable, if I recall correctly, use the tail cone for whichever system your running.

i'm running 98 wiring. I don't know if the earlier speed sensor is compatible with the 98 speedo. But i never thought of changing tail shafts. I'm just wanting to make sure that when i start putting in the new parts, that it goes as smoothly as possible. If i start on Friday night, it needs to be ready to go by Monday morning.

i have a spare transfer case laying around out of a 98, ill be able to tell if splines are the same or not. Im not too worried about swapping input shafts, cause id like to put a wide chain kit and 2low kit in as well. Should be fun!
