All those eBay "chips" are is usually a resistor in place of your air intake temp sensor. Making the computer think that cooler "more dense" air is coming in. There for, supplying a different amount of fuel to correct the air/fuel ratio. Id say, does more harm than good.
I hypertech type programmer may do a little bit. Changing shift points, and modifying a few other engine management things. Most likely not worth that even.
Id say the only reason for any computer mods would be when upgrading engine internals.

Very untrue. I drove a 05 wrangler (with 4.0 manual 6 speed) with a hypertech and then drove it with it back to stock. The difference was unbelieveable. We outran a stock mustang (jeeps on 33s) off the line then down the road. Took the hypertech off, and the jeep feels gutless. The jeep would literally pin you in the seat before and now it wont even come close to doing so.

regearing helps alot, Chips dont add 50hp they maybe add 10hp or change the way the trans shifted which make it feel quicker. I use to roast mustangs and imports all the time with ax15, 3.55 gears (stock is 3.07), stock tires and some bolt on's. It was alot of fun and i miss not caring about tires while leaving 2 black strips behind me but then i got 33's. All the fun i have now is going slow
