If the radius longarm kits freak you out then I'd go with a 3-link for flex. I helped my buddy install a Clayton 3-link and it's pretty good, flexy.

Hi, I'm running a 3.5 inch RE lift with a inch transfer case lowering kit. I want to get rid of the lowering kit and put in SYE and CV drive shaft. I'm looking at getting the Rough Country NP231 slip yoke eliminator but I do not know what length the rear drive shaft needs to be. Can someone help me out with what length I need?

You'll need to measure. How short does it need to be when the rear suspension is fully compressed, how long when it's fully extended, and I think you'll also want to measure how long it should be at regular ride height

Get a 1" spacer up front and lift the rear 1" too you can get the slip yoke eliminator and run a stock front drive shaft. It'd be cheaper than getting a drive shaft custom made or have one cut and re balanced.
