The Dana 30 isn't all that bad. You can easily run 35s if you gusset/truss it. And beef it up a little. It's the turdyfive that likes to self -destruct.
As far as the 8.8 swap, what rear axle do you currently have? What kind of tires do you use or plan to use?

8.8 has stronger shafts and housing. some come with disc brakes factory. They'll have like 4.10 or 3.73 (?) gears stock but if you're gonna run an 8.8, chances are 4.10 isn't deep enough for the tire you're runnin. They have way more aftermarket support also. Only cons are a tad less ground clearance at the pumpkin and they and a little more narrow. I can't even notice it with mine. If you can cut and weld, definitely worth the swap imo. I love mine.
You've probably heard the d30 being a turd on them fullsize forums. It's just not enough axle for the tires and motors that most of those full size guys throw at them. They hold up fairly well on these lil jeeps though. I run a locked d30 with 4.56's on 33s and it holds it own. 35s is all i would throw at one though

1. intake from 99 inline 6 motor better flow
2. ford 8.8 axle swapstronger rear end, often has disk brakes and 4.10 gears stock with better axles
3. 3 link over 4 link in the front better flex
4. 5.0 injectors over stock better flow and atomization of fuel
and what makes the 30 such a trudits the d35 which is a sub-standard axle but is good enough for what most people do

2. ford 8.8 axle swap
cons
a little more narrow, cutting and welding required
3. 3 link over 4 link in the front
but over all, 3 link provides bind free flex.
4. 5.0 injectors over stock

99+ intake manifold. No real gain unless you open up you throttle body and exhaust then you'll see some really nice gains. Here's the dyno numbers with other mods.
http://mallcrawlin.com/forum/showthr...L-DYNO-NUMBERS!
8.8 requires some fab work and in most cases the 8.25 will get you by just fine and is a direct bolt in. Try for the 97+ with 29 splines and a lsd unless you plan on locking.
5.0 injectors I don'y personally know much about but I run the 703's and love them.
