whoa fellas.. lets look at this reasonably..
Ok.. so the OP purchased 2 fobs.. and there was a problem with his vehicle that prevented it from communicating.. this took 20 minutes..
The shop should have offered to diagnose and repair the issue.. if not.. the OP owes a half hour labor rate... and he could possibly return the fobs to the dealership if they are still in "new" condition... IF he purchased them through the parts department
technically the shop used half a man hour to TRY to fix it.. it is not their fault that there is something preventing them from performing the work... when working on flat rate.. this is just the way the business works..
Now lets say the OP has a good relationship with the shop... they COULD wave the labor rate to keep the customer.. but.. this rarely happens unless its a big ticket customer
This is the way the world works.. if you have to take your vehicle to a certified professional because you could not fix a particular issue.. then he should be paid a fair rate for the job that he performed.. he started the work with good intentions to complete the repair.. but due to circumstances beyond his control with YOUR vehicle.. he could not.. So is it his fault? Should he not be able to make his wages?

Given the circumstances, mister OP, if you haven't already had a confrontation with the dealership, I'd suggest making them an offer to pay for the straight time worked. Clearly the quoted job was not performed, but acknowledge to them that the world doesn't run on magic and charity. Hopefully they'll recognize the value in this good customer relation and you'll save a few bucks.
