Project restore 99 WJ 4.0 need help with this engine noise clack clack then quiet

If you've been following along on my project 99 WJ 4.0 restore then without further ado here's the video. This car was 800 dollars sitting in the junkyard. No it did not look like this and it did not run when I got it.
IT does now but, I have one issue left that is baffled me with the motor.
It's quiet for 2 minutes on startup! Then clack clack like singer machine then its back to quiet again. This youtube is 15 minutes.. If you could take the time to watch to help me find this I'd appreciate it.
It's 15 minutes becaues that's how long it takes from start to finish to put this weird issue together. I think it's exhaust you tell me...........
And does this engine sound like a solid 4.0 to you after all the time and work I think it is but , please share your input.

Also, from what you could hear in the video from start to finish how it starts up quiet and then gets warm and back to "normal" does this sound like a "sound" 4.0 motor to you? To me it sounds nicer than the 4.0's on those youtube's that sound like they are going to grendade right from key start! LOL
Anyway, thanks for the input I don't know what a normal 4.0 sounds like.
But this is NIGHT AND DAY from how it started. Before this car would throttle on idle all over the place (throttle position sensor toast). Then would sputter and die (bad plugs). And the pulleys were shot the compressor was making grinding marble noises and the fan clutch was shot as well . The tensioner squealed like a pig and the idler pulley squelched. And not last but least the alternator whined and the power steering pump was making racket. The valve cover leaked all over the place and the seals for the CCV valves were shot leaking too. The radiator partially clogged and overheating (eventually it split) and the seals were leaking all over. The whole car coated in oil, grime and it looked NOTHING like what you see in that video. Not a thing like it and looked like it was on it's last leg. What a project and about over after this one last exhaust leak. As you can see it cleaned up well.
I'm sure it's exhaust as well that stench will kill you.

Does it smell like rotten eggs? That's sulfur dioxide from the catalytic converter. I you read your other post on this subject, I explained what the exhaust system looks like. The cats are quite expensive, like $200-$300 for the pair. They are welded to the y-pipe but unbolt from the manifolds.
