get a new jeep.
seriously, you most likely hydro-locked your motor. so you would at least need a replacement.
then you have that electrical problem. could maybe only be your computer, but those are quite expensive, and if it doesn't correct the problem, you will have to start searching.
electrical gremlins can be a real pain to fix properly.
or you can start by pulling your spark plugs and turn the engine over to shoot out any water in the cylinders. then change your oil a few times to flush out any water in your crank case.
then maybe even do a seafoam treatment.
but that won't fix the knock. you probably bent a connecting rod trying to compress the water.
that's about all the info i got.
good luck.

x2.
your elctrical is most likely the alternator from being soaking in water. what your hearing is a whine? maybe rpm related? I beet its feedback. but could be the ecm, or a connector still filled with water ect.
I would either get married to your jeep and drop the money to keep it... or buy another and swap all the upgrades to the new one, and try to sell/part out yours for a little $$.

if you sucked water, it went in your cyls, water dosent compress, you more than likely bent a rod or worse, which would be causing your knock. Expecially if you didnt pull the plugs and get it out of there instantly.
stay away from water its not a boat lol.

uhm, so am I understanding that after you sucked up the water and the jeep died you ACTUALLY turned the engine over and worse started it without taking the plugs out?!
draining the oil n put some cheap stuff in, putting some oil in the cyls cranking the engine for awhile, change oil, ect, should be done immediately.

well, it took a couple minutes for it to turn over but yea it started with some knocking, and the next day when i went out to the garage to start it the knocking was almost not even noticable, so im going to let it sit and then change the oil, i already pulled the carpet and dried all my wires and floor, so im going to just drive around and see what happens, but in the mean time im going to start looking for a new one.
i would of took the plugs out but we didnt have any tools(the one time i dont bring tools),
i dont know if got lucky or if this is the most indestructible motor ever built
