I apologize for not having the answer you are in search for but why not just leave the wire you connected? Then you would have a kill switch.

Looking at the wiring diagrams, that wire also connects to the automatic shutdown relay. The diagrams are not too clear where the connection is made. This relay is fed thru fuse #20 a 30 amp. fuse. The ASD relay feeds the coil, alternator field, injectors, oxygen sensors and connects to the PCM.
By connecting the wire and switch as you have done you are apparently bypassing the relay. I would check the fuse, relay operation and check for voltage at the wires. A shorted oxygen sensor will blow fuse #20 so check the sensors also.
The PCM controls this relay. It turns on for a short period when you first turn the key on. This also turns on the fuel pump relay and the fuel pump will run for a short period. You should hear the fuel pump run as it pressurizes the fuel system. The PCM then turns the relays off until you crank the engine and it reads the info from the varies sensors.

Not that familiar with the Cherokee model. Look for the power distribution center in the engine compartment. May be behind the battery. The ASD relay should be inside. The PDC cover should indicate its position.
