So I just bought a 1996 Cherokee SE and I am pretty sure it did not come from the factory like this. Can anyone tell me why there might be a 10 amp fuse poorly wired liked this? It has a single wire that goes into a slot labeled "IGN" which I can only assume means Ignition. Also I am having a no start issue where it starts fine when cold, but after it warms up, if I try to restart it it will just crank and crank without fully turning over.

No it isn't factory. Also the other wire shoved into the other slot. Your going to have to fallow the wires to see where they go to know what they are for. Next time it doesn't want to start you're going to have to check for a good blue spark and fuel pressure.

It doesn't necessarily look to be poorly wired but in any event, you will have to either pull the fuse and see what stops working or trace the wire to see where it goes.
If you don't see any added components, I would guess something to do with the sound system or HVAC.
When you say it doesn't fully turn over do you mean that it just starts to crank and then stops? If it cranks normally but doesn't fire when warm, possible CPS. Does it eventually start when warm or do you have to wait until it cools down?
Edit: Robert posted during my slow composition.

It looks like the one with the fuse leads into the steering column and Im not sure about the other one.
It just cranks and cranks until I let go of the key. Im getting the CPS replaced soon (I don't have enough extensions to do it myself). I usually have to let it cool down like 20-30 minutes before it will restart.

Does it have an aftermarket alarm system? Sound system? Lights?
Okay, then it DOES fully turn over. What it's NOT doing is STARTING. Correct terminology helps!

CPS is a prime suspect. Have you checked for spark?

Nope, no sound system or alarm or lights. Doesn't mean it didn't at one point though. Not sure if it's getting spark, haven't been able to check.

BTW I agree that the lower connection does look to be more than a little half***. If it turns out that you want to keep it as a current source, one of the Littelfuse (or similar) Add-a-Circuit units will give a cleaner installation.
I use a switch and slightly modified add-a-circuit unit with the 10a red fuse at the top of the box to very easily control all interior lights.

Yep, just shoving a wire in there usually winds up bending the fuse contacts, and then you start having problems.
Okay, Epk, sounds like your next step is to check for spark.

I believe the bottom Red wire is the factory Power Seat Tap. Don't know what the fused wire is for.
BTW, your Hazard Flasher and Turn Signal Flasher are missing.

You're cool.
I was looking at a '94 fuse panel that has the flashers installed on the panel. In '95 the scientists at Chrysler started using a Combination Flasher (Relay Panel) but kept the same fuse panel...up to '96 by the looks of it.
I don't have '96 diagrams. '96 data is so rare it makes hen's teeth look as common as roadside gravel.
