Whistling is most always a vacuum, air intake or manifold leak.

When was the last time you cleaned the throttle body, if ever?

Probably a vacuum leak somewhere though.

Does it do it while idling at all?

Pick up a new throttle body gasket when you clean it. I'm going to guess you have a vacuum leak somewhere.

Been here, done this. If it is a whistle that sometimes pops up at idle as well as when accelerating and comes and goes, as well as sounds essentially like a whistle/whine, check your waterpump.

Like I said, be there, done that.
