Have you checked all the vital fluid levels on your new purchase?

I wonder if the linkage might also not be throwing it in far enough?

Possibly.

Yep.

If you can't do it yourself, have a pro do it.
Beats having a transfer case explode because it was lacking $2.25 worth of fluid.

How are the brakes, motor and trans mounts?

Sure it's full?

Sure your motor mounts and trans mount are good?

You need to get involved here.

Was it still pulling the vehicle well even though it was making this sound?

If it was jerking and not moving well I can see it as out of adjustment and the gears not engaging fully, but if it is pulling well then it sounds like something else wrong.
