Driving through huge puddles (like half foot) now my jeep is being stubborn and hard to start and and rough running. Air box and top half of engine was dry. Any ideas?

Probably got your TPS wet. It is very sensitive. I usually cover it good prior to wheelin or washing the engine bay.
Best bet is to unplug it and let it dry out for a few hours.
