Don't know what else to tell ya. i found it in my 97 fsm.
Keep in mind that the wiring in the tranny/transfercase is from a OBDII equiped rig. You're going to have to sit down with copies of the schematics for both rigs to determine which wires from the tranny go to which connectors on your rig. Remember that the OBDII equiped XJ's used a seperate computer to controll transmission functions and that it also communicated with the PCM. If you don't get the wiring right your rig ain't gonna like it.

I'm surprised to see you type that. The FSM has everything in it that you need to repair your XJ. Since you are combining 2 different rigs you're going to have to rear the schematics for both, identify the differences and rewire a little bit. It's really not that bad if you've got the FSM's.
My 97 FSM Component Index (8W-02-1) shows the 4WD Switch is on page 8W-40 which is an index that shows the 4WD Switch schematic being on PG 8W-40-12. I go to that page and there's the wiring schematic for the indicator lamp on the dash, all the way down to the switch on the transfercase. The connector numbers are there, the wire colors are there, the pin number for the applicable connector is there, splice numbers, ground location numbers, etc, etc.
It's all right there for you but YOU have to do a little work to swap the Tranny/transfercase and get the wiring right.
I don't want to come across as an *** but you've undertaken a big project and you're letting the little **** beat ya down. Another news flash for ya, an online service manual will be totally worthless to you at this point. remember that you aren't servicing anything, you're building a 4wd XJ out of of a 2wd XJ and using parts from 2 different years. I guarantee that a service manual isn't going to be a lot of help.
I wish I had the time to download both of the relevant FSM's and then tell you exactly what to do, but I just don't have the time.

Well guys I figured it out FINALLY. Below is a picture of how im going to do it.

The first picture it oh the harnesses that came with the tranny and transfer case. The second picture is how my stock tranny is wired on my 92 cherokee. The third picture is how im going to wire the frankstein 4wd into my jeep. Of course I have to cut some wires and splice in the right fitting plugs but its going to work. So what do you think?
