Trans swap. 99 into 97. Wiring differences.
Okay. Here's the story. Son has both a 99 and a 97. 99 was recently totaled and we bought the 97. The 97 started leaking badly from the rear main, so we decided to swap the entire driveline from the 99 into the 97 as it has half the miles.
We did not change harnesses. The 99 harness is now in the 97. Two things different. The oil pressure sensor and plug need swapped over to make the gauge work. Easy fix.
Second.
The 97 transmission solenoid harness plug at the firewall is a 6 pin, 5 wires.
The 99 transmission harness is a 8 pin plug with 7 wires. The two additional wires are a speed sensor input signal and the ground for it.
Broke out the FSM's for both years. Matched up the wires and functions, found the 99 FSM is incorrect, has A and B colors swapped from the 97. The TCM colors are the same between both years so I wired to match using the chassis side of the plug from the 99. Depinned and repinned using it. The trans goes into reverse just fine, however forward is all wonky. Shifts early, bogs. On a whim, swapped A and B, trans was even worse. Anyone run into this before? Do I need to run the additional wires to the TCM for the input speed sensor and use the 99 TCM? The range switch wiring is the same between both, so I don't believe that is the issue. Any help would be appreciated. Thanks.
EDIT: Should have looked first. Need to change the speed sensor/ring and tailshaft housing. Fun.

Turned out to be as easy as swapping the 99 TCM into the 97. The pinout is the same, but the connector is keyed slightly different. A little razor blade action took care of that. The additional wires for the input speed sensor aren't needed.

so my right now my reverse is fine and the jeep drives only problem is when in Drive the jeep will stall out and lose rpms so it doesnt take off like its supposed to it accelerates slow as f××k lol could these two unhooked cables be the issue?
do i need to run a new harness?
Also if i start of on 1-2 gear and then go to 3 and once I'm at 40-50mph switch to D the jeep accelerates just fine

so I recently transferred an 01 transmission I bout at a pick and pull into my 97 xj the only difference I saw was the wiring new trans had 7 wires coming from it my xj only had 5 so I spliced all the matching wires together and was left with 2 from the transmission some research told me they were the input speed sensor

As posted above, have a look at https://www.naxja.org/forum/showthread.php?t=1053970. The 01 AW4 output speed sensor puts out 4 pulses per rev, versus the 97 trans computer expecting 1 pulse/rev. The result is upshifting way too soon and you're in 4th gear by the time you hit 30 mph even if you've got it floored. If it's not shifting at all and seems like it's starting in 4th gear in (D), you either have no power to the trans computer or you don't have the solenoid wiring spliced up correctly.
