Are these valve cover studs supposed to be bolts?

Are these valve cover studs supposed to be bolts?
I've been meaning to replace my valve cover gasket to fix a very minor leak, and I noticed 2 things.
1. I have two bolts missing apparently from my valve cover
2. A lot of the bolts are studs.
My two questions are: In the second picture with the red box area, there are supposed to be bolts there, correct? Secondly, are all the studs supposed to be bolts? Except for the back one on the drivers side where the Radio suppression ground goes, right?
I can't wait to get a second car so I can really overhaul this XJ. Make her look peeeerty

The more I look the more people show different layouts. What do the studs do? Do they have a different thread pitch vs the bolts? Can I just put all bolts in to make it look more uniform as long as they're the same thread pitch? Also, I was correct about the two missing bolts right?

Then on the other side, you are missing the pieces to organize the spark plug wires so they are not floating everywhere. But I think those go on the head studs.

This is an example of what is supposed to be in casing your injector wiring; some PO has modified your harness. Just try to secure it so that it will not come in contact with the exhaust manifold.
NOTICE: When you remove your Valve Cover there is supposed to be metal spacer in the holes in the old gasket where the bolts or studs go through. New Fel-Pro gasket don’t come with these spacers so don’t lose them they are necessary for proper reassembly.

Damn guys, I wish I knew all this when I was buying it so I could wiggle the price down a bit more. Still got her for 2100 with a rebuilt motor. So I am missing 2 bolts, as well as some routing stuff for my plug wires and injector wires. I was wondering how I could get the plug wires to not look like garbage, guess now I know how. As for the injector wires, I'm going to zip tie it up to that throttle bracket until I can get down to a junkyard and do some picking. What sucks is they hardly ever have XJs there, maybe 1 new one every couple months at each different yard.
Also, CCKen. I don't know if you remember me but I was the noob with a CPS problem long ago that almost caused me to sell my XJ because I spent over a month trying to figure it out. Got to the point I could switch a CPS in under 5 minutes on the ground. Anyways, it ended up being the distributor wasn't bolted all the way on, it had 1.5" of vertical play. Damn person who rebuilt the engine didn't tighten it. Still have to put that Mopar CPS I have in sometime, because there's a NAPA one in there right now. Just too lazy. Thanks for putting up with me, I've been learning a ton over the last 2 years while owning this XJ.
