Is stop leak bad for your engine?

You don't. It's in, and anything that could clean it would also cause corrosion on anything else in the system, potentially causing more leaks. Leave it be but don't be surprised of you end up having to replace your heater core.

Wut? Flush the hell out of the cooling system with the heater on full blast. It may take 3-4 times but it should all come out. Both jeeps I've had came with some sort of stop leak in them, but eventually you can get it all out.

I had it in my 98 blazer and could never get it all out. heater core, two water pumps went out in it cuase the crap.
We even did the procedure where they rot out your radiator what ever its called.
This was back when I was a green mechanic so I had a shop do it all. Never did get the stuff out. I just ended up selling the heep.

Stop leak is a non dissolvable coagulant, else it would not work in a water based cooling system. You may flush the stragling amount out, but whatever has adhered in the system is not removable with a basic flush. Which you've basically accomplished by replacing the water pump. Yes, you should back flush the heater core. That can be done with a water hose. Bit you won't get all of it out.
