Question Replace transmission & parts?

I have a 91 Cherokee Laredo, SW body, 4.0 litre 4x4. I am thinking of whether to replace the transmission or the engine, but can't decide totally.
1. Transmission is not shifting properly especially when i'm going up a hill and shifts seldom when I am the flats.
2. There have been knocking sounds which seemed to be coming from the engine, but it wasn't they found that the FLYWHEEL was loose, so they tightened it, and that proves that it is cracked (I have been through this with my previous vehicle).
3. They checked everything and did a oil change, plugs, and wires (time for service).

We've concluded that they problem IS the flywheel that needs to be replace for certain. I recently moved 1.5 hrs away and I drove my jeep there and it overheated on the highway and it took me 4 hours to get home (hahaha...FUN!).

I called my mechanic and asked his opinion of whether I should replace the engine or the transmission along with the FLYWHEEL. He said, "the transmission because it is not shifting gears right."

I noticed that they there is a lot of lubrican spilled out when I opened the hood and I am thinking that they seals might be broken (or something like that).

Does anyone has any suggestions as to support this idea of "replacing the transmission and the flywheel"?

Well appreciated.

Default surfacing

If you jeep is a manual transmission the fly wheel can be surfaced. Autozone used to do this for very little money,if you purchased a clutch and pressure plate from them.(buy the pilot bearing too) The transmission can be rebuilt at a home shop if the input shaft if not torn up excessively. (you can buy another shaft but it is serious money) Before you begin obtain synchronizer inserts, bearings and gaskets. Make sure you have a current print for your transmission . Give yourself a lot of time. If it is a automatic transmission ignore this post. Good LUCK.
