Any other symptoms? any error codes or check engine light?
Sounds like it could be vapor lock on the fuel rail/injectors. The gaps in the intake let heat from the exhaust come through and basically bake the fuel rail, the fuel gets hot and doesn't flow right and causes misfiring (runs rough). You have an 01, so it probably has the 2 precats right below the intake, making things even hotter. This happens alot in warmer climates too. They sell a heat shield that fixes the problem.

Could be one of the coil packs is failing. Inline spark tester will tell you if you are getting anything.
First thing would be to get a scanner and check for any misfire codes
